A few days ago I wrote about syncing your browser bookmarks with your iPad and ended with suggestions for the Firefox web browser. Another option may be Xmarks, an online service that uploads your bookmarks to their servers and syncs them across multiple browsers on a single computer or multiple computers, Mac or Windows. Xmarks recently added the iPad to their mobile app version.
